President Jacob Zuma, 73, was admitted on Saturday after gallstones were discovered during a routine medical check-up two months earlier, the statement said. The operation was scheduled during a cabinet recess.
"The President's work program did not allow for the procedure to be undertaken earlier," spokesman Bongani Majola said.
His doctors were pleased with the operation and the president would be working and recovering at home, the statement added.
Zuma has been in power since 2009 and is serving his second term as president. The South African president was hospitalized last year shortly after his inauguration, following a demanding schedule after the country's election.
Zuma is also the leader of the ruling African National Congress political party, which has been in power since South Africa's first all-race elections in 1994.
Gallstones form in the bile duct and can cause great pain.
